%COMMANDER_DRIVE%
%COMMANDER_EXE%

All these variables are related to current copy/process of Total Commander.
In other words when you run TC, each copy of it will create that set of variables of its own, even if you run it from the same location (then only %COMMANDER_INSTANCE% would differ).
And surely you'd find them completely different running TC from different locations with not common wincmd.ini.
Just check UseIniInProgramDir parameter is set up appropriately in your wincmd.ini for the last case:
[Configuration]
UseIniInProgramDir=7
Also try the Environment Variables Ex file system plugin, and you will see.
